Repair, Read and Remove: Molecular Machines Caught in the Act

In preprints, a DNA hand-off, a screening assay, a self-tagged protein and water itself each change how a molecular process works.

Key facts
  • RPA plays an essential activating role in microhomology-mediated end joining by handing single-stranded DNA to polymerase theta. Self-reported m:…0468
  • A screening assay can characterize 20 to 40 APOBEC3 enzyme variants per microtiter plate without protein purification. Self-reported m:…6060
  • PARP7 auto-modification creates a degron recognized by DTX2, which drives degradation of PARP7 and the androgen receptor. Self-reported m:…8500
  • Heavy water raised the thermal transition temperature of two test proteins by approximately 3 degrees Celsius. Self-reported m:…4540

A hand-off, not a blockade

In a preprint, researchers overturned a simple picture of DNA repair. RPA, previously thought to inhibit microhomology-mediated end joining, turned out to play an essential activating role by facilitating the hand-off of single-stranded DNA to polymerase theta. Polymerase theta binds directly to RPA at resected DNA ends and competes for single-stranded DNA, and threading two DNA ends through the polymerase theta dimer initiates the search for microhomology. m:…0468

The hand-off model gives drug designers a specific interaction to think about rather than a vague inhibition story. A protein cast as a blocker becomes a necessary partner, and that changes which step a future intervention would try to interrupt. m:…0468

Screening without purification

A second preprint offers a tool for studying a different DNA-modifying family. CODMA-A3 is a competitive oligo-based DNA modification assay for APOBEC3 enzyme variants that allows screening without protein purification. It can resolve activity changes caused by a single nucleotide substitution within a competing substrate, and it provides a platform for comparative characterization of 20 to 40 enzyme variants in a single microtiter plate format. m:…6060

The practical gain is throughput with resolution. Removing the purification step lowers the cost of each variant tested, while single-substitution resolution keeps the results interpretable. A screen that is both faster and finer changes which variants are worth carrying forward to detailed mechanistic study. m:…6060

A protein tags itself for removal

A third preprint describes a self-regulating destruction mechanism. PARP7 auto-ADP-ribosylation at cysteine residues creates a degron recognized by the E3 ligase DTX2, and DTX2 mediates polyubiquitination and proteasomal degradation of both PARP7 and the androgen receptor. Pharmacological or hypoxia-induced NAD plus depletion prevents degron formation, leading to PARP7 stabilization. m:…8500

The preprint connects that mechanism to a therapeutic opening: hypoxic, NAD plus depleted tumor contexts represent a heightened vulnerability to PARP7-selective inhibitors like RBN-2397. It also identifies c-JUN as a substrate of PARP7, with its ADP-ribosylated form accumulating upon DTX2 depletion. Stability here is not a fixed property of the protein. It is a state set by the cell chemistry around it. m:…8500

A fourth preprint shows that even the solvent participates. Substituting heavy water for ordinary water increased the thermal transition temperature of both CI-2 and the barnase-barstar complex by approximately 3 degrees Celsius. Stabilization in heavy water was associated with site-specific hydration lifetimes at the second beta-strand and C-terminal region in CI-2 and at the charged interface in the barnase-barstar complex, while conformation-resolved enthalpy-entropy compensation revealed opposing effects on the individual subunits of the complex. m:…4540

Why the details matter

Across these preprints, the shared lesson is that molecular outcomes are decided at specific interfaces: a hand-off between two proteins, a single nucleotide change in a substrate, a self-made tag that recruits a degradation machine, a hydration site that shifts stability by degrees. Each result narrows a broad process to a step that can be measured, and in some cases manipulated. m:…0468 m:…6060 m:…8500 m:…4540

None of these preprints is a therapy on its own, and all of them are preprints, which means peer review has not yet tested them. Their value is as maps: they tell the next experiment where to look, which interaction to perturb, and which measurement would confirm or refute the model. m:…0468 m:…8500

What is still unresolved

  • Whether the polymerase theta hand-off model holds across different DNA end structures is not shown here.
  • Whether PARP7 inhibitor vulnerability in low NAD plus contexts translates beyond the tested settings is unproven in this preprint.
  • How site-specific hydration effects generalize beyond the two studied protein systems is not established.
