## Key facts

- In a preprint, peptide nitrile ligation enables thioester-free chemical protein synthesis from C-terminal peptide nitriles in aqueous buffer at pH 7.5 without an added thiol catalyst, including efficient ligation at C-terminal proline junctions. (self-reported) [cites: 1792992289127201181]
- In a preprint, peptide nitrile ligation allows iterative three-segment peptide assembly by converting a C-terminal amide on demand into a new nitrile. (self-reported) [cites: 1792992289127201181]
- In a preprint, oligo-thioester precursors enable regiospecific native chemical ligation of oligonucleotides to N-terminal cysteine proteins, and the protocol conjugates MALAT1 antisense oligonucleotides to affibody and Fc protein carriers. (self-reported) [cites: 1792990865877080479]
- In a preprint, tandem mass tag labeling slightly increases peptide retention in solid-phase extraction without hurting yield, increases liquid chromatography retention in line with peptide hydrophilicity, and near-consistently decreases signal intensity, likely from reduced ionization efficiency. (self-reported) [cites: 1792990865877145405]
- In a preprint, reporter-to-precursor ion ratios in tandem-mass-tag-labeled peptides are generally stable, but variability in specific peptides can significantly affect quantification accuracy. (self-reported) [cites: 1792990865877145405]

## Synthesis without thioesters

Protein design gets the attention, but three preprints posted October 26 address the steps that come after a sequence is chosen: building the protein, attaching a cargo to it, and trusting the measurement of the result. Each paper removes one practical obstacle, and together they describe where engineered-protein work actually gets stuck. The work is unglamorous by design: none of the three papers announces a new therapeutic or a new protein, and that is the point. [cites: 1792992289127201181, 1792990865877080479, 1792990865877145405]

## A simpler ligation

The first preprint introduces peptide nitrile ligation, a method for chemical protein synthesis that uses C-terminal peptide nitriles and needs no thioester at all. The reaction runs in aqueous buffer at pH 7.5 without an added thiol catalyst, and it handles C-terminal proline junctions efficiently without specialized building blocks. It also allows iterative three-segment assembly: a C-terminal amide can be converted on demand into a new nitrile, extending the chain another segment. Iterative assembly is what lets longer chains be built from shorter segments, and removing the thioester and the thiol catalyst simplifies the bench work at each step. [cites: 1792992289127201181]

## Attaching the cargo

The second preprint addresses a different assembly problem: attaching an oligonucleotide to a protein at exactly the right place. Oligo-thioester precursors, based on either NSS or thioacid chemistry, enable regiospecific native chemical ligation of oligonucleotides to proteins carrying an N-terminal cysteine. The reported protocol conjugates antisense oligonucleotides targeting the MALAT1 gene to affibody and Fc protein carriers. Regiospecificity is the point: a conjugate that attaches at the wrong site is a different molecule, and a protocol that consistently hits the intended site is what turns a laboratory trick into a manufacturable construct. ## The label changes the measurement

The third preprint is a caution about the measurement step. Tandem mass tag labeling, a standard way to quantify peptides, slightly increases peptide retention during solid-phase extraction without hurting yield, and increases retention in liquid chromatography by an amount correlated with peptide hydrophilicity. But labeled peptides show a near-consistent decrease in signal intensity, likely from reduced ionization efficiency, and while reporter-to-precursor ion ratios are generally stable, variability in specific peptides can significantly affect quantification accuracy. The practical consequence is that the label used to measure the construct also perturbs the measurement, and the error is peptide-specific rather than uniform, which means it cannot be corrected with a single global factor. [cites: 1792990865877145405]

## The bench-work bottleneck

The three papers share an outlook: the hard part of engineered proteins is increasingly the making and measuring, not the imagining. A synthesis that skips thioesters, a conjugation that lands on one site, and a quantification method whose biases are mapped peptide by peptide each remove a different reason a designed molecule fails to become a usable one. All three are preprints, and none of them claims a finished product, but for teams building protein-based tools, they are the kind of papers that change next week's protocol rather than next year's strategy. [cites: 1792992289127201181, 1792990865877080479, 1792990865877145405]

There is a second shared thread: precision about where things attach and how they are counted. The conjugation paper's claim is regiospecificity, not just attachment. The quantification paper's warning is that error varies by peptide, not uniformly. And the ligation paper's advance is a reaction that works at proline junctions without specialized building blocks. Each paper narrows the gap between what the protocol intends and what actually happens in the tube. [cites: 1792992289127201181, 1792990865877080479, 1792990865877145405]

## What is still unresolved

- How broadly peptide nitrile ligation generalizes beyond the junctions and segments reported, including longer proteins and other C-terminal residues.
- Whether the oligo-thioester conjugation protocol transfers to other oligonucleotide targets and protein carriers beyond MALAT1, affibody, and Fc.
- How much tandem-mass-tag quantification error matters in practice for specific peptides of interest, beyond the variability the preprint documents.
- Whether any of the three methods has been adopted independently by other groups, which would test reproducibility beyond the originating labs.

## Decision card

- **Useful for:** Protein engineering teams choosing synthesis, conjugation, or quantification methods; Labs troubleshooting ligation yields or labeled-peptide quantification
- **Not for:** Anyone needing peer-reviewed methods or a finished therapeutic construct
- **Compare against:** Thioester-based native chemical ligation; Non-regiospecific conjugation methods; Uncorrected tandem-mass-tag quantification
